How do bendy-buses deal with box junctions? I could easily imagine that
the road on the far side *never* clears enough to get a whole bendy-bus
across and off the hatching. Or does every box junction they navigate
have a bus lane on the far side too?

I think a lot of them are rescued by bus lanes, certainly on the
routes where I most often see them at busy times.
