I think it was well known that some stations wouldn't be finished in time,
but they were obviously hoping to open in December, even with a couple of
stations shuttered. But as the article says, it became clear that the
number of closed stations would have been embarrassingly large, which made
a December opening impossible.

I must admit that I'm still unclear about the signalling issues. I know
they're running test trains, at least as far as Canary Wharf, but perhaps
the tests are hitting more snags than expected?

It's still odd that this next phase(through running between Abbey Wood and
Paddington) is delayed beyond next May.

I wonder how much of the delay is down to deliberate sabotage as happened on
the JLE before it opened. That substation explosion seems very fishy to me. I
find it hard to believe experienced electrical engineers could accidentally
get it so badly wrong.
