I don't think there is any reconciliation (yet), as far as previous discussions have determined. The presumption is that for a return journey between areas one local authority will be hit for the agreed flat fare for each direction. Hence there are supposed to be significant problems for local authorities in popular seaside towns which just have to cope with however many bus pass wielding visitors turn up from other districts.
