The closure order for Stratford-North Woolwich hinged on reusing the trackbed/platforms for the frequent direct replacement service between the two the DLR would offer. If the plan was simply to close the whole branch to commandeer one bridge, it wouldn't have been granted. Thus the DLR between Stratford and City Airport is a pre-requisite of any scheme using the Stratford Low Level bridge. The only other scheme that would tick all the boxes would be building the DLR link to Stratford but sending the Jubilee onwards to Stratford International. This would have meant a very awkward layout for both services at Stratford, and a much more expensive station at Stratford International. You've also got to remember that the DLR will link Stratford International to many more deprived places in East London, while the Jubilee fairly quickly heads off to Central London, which is already served by St Pancras.
